In Robotropolis, Robotnik is dreaming about the day he was rescued from the overlanders by two hedgehogs, Charles and Jules. He also dreamed about the day King Acorn made him the Warlord and leader of the Mobian troops. Two Swatbots wake him up so that he can watch the testing of his Ultimate Annihilator and is thrilled when the weapon works on an overlander. Snively, however, has his own plans to take over Mobius, unknown to Robotnik.

Meanwhile on the Floating Island, St. John tells Knuckles that Sonic killed Sally so they both try to catch Sonic. However, Espio, who was camouflaged, is the one who catches Sonic. Dulcy wakes up and tells all of them that Sonic is not lying about being framed for Sally's death. Knuckles says, "A dragon's spoken word is fact." St. John, Sonic, and Knuckles team up and head for Knothole.

In Knothole, Tails and Rotor managed to elude Robotnik's robots and try to escape using their water vehicles, but Drago destroyed them and was waiting for them with Combots.

In Downunda, Bunnie, Antoine, Barby, and Walt's plan to get out their dungeon works (they pretend to have themselves killed). The four rescue Duckbill Bill, Guru Emu, and Wombat Stu. The Downunda Freedom Fighters create a diversion by fighting Crocbot, while Antoine and Bunnie stow away on a shipment to Robotropolis. Then, Robotnik calls Crocbot, who is trying to stop the uprising at the prison camp. Crocbot tells Robotnik that the ore is on its way to Robotropolis. Robotnik gloats that his ultimate victory is at hand.

In Knothole, Tails, Rotor and other Mobians are about to be led into roboticizers when everyone hears a noise overhead. The noise comes from an airplane. Rotor says, "Look--it's Geoffrey--Knuckles--and...'gasp'...Sonic! They're working together!" Knuckles, Sonic, and St. John start busting up some 'bots and Tails says, "Let's join them! Come on, everybody--do it for Princess Sally!" The Freedom Fighters begin to fight with new fire. As the fight continues, Drago starts running away from Knothole, but Sonic sees him and gives chase.

Meanwhile, in the shipment to Robotropolis, Antoine and Bunnie discover Robotnik's plan and information about the Ultimate Annihilator. Bunnie comes up with an idea to stop Robotnik.

Drago is trying to hide from Sonic and runs into Hershey. At first, Hershey seems to like his company, but then she beats him up badly. When Drago attempts to run away, Hershey hits him with a rock, which knocks him out just as Sonic arrives. Hershey tells Sonic that Sally's death was her fault and Sonic says, "You never mind that, Hersey." Sonic proceeds to Robotropolis alone.

In Robotropolis, Robotnik wakes up and is ready to destroy all life on the planet. However, Snively informs him that Sonic is coming to the command center. Sonic easily dodges the missiles fired at him and takes out the Swatbots and Snively who attack him once he enters the building. Sonic then runs into Bunnie and Antoine, who tell Sonic that they're going to plant a bomb to sabotage the Ultimate Annihilator. Sonic says that he'll buy them time and heads for the war room. Antoine and Bunnie reach the room with the Ultimate Annihilator, but Robotnik has already activated it. Sonic reaches the war room and destroys some Swatbots, but Robotnik fires the ray and Knothole is vaporized. Sonic is angry and starts trashing the Swatbots and the war room. Meanwhile, Antoine places the bomb and he and Bunnie run out of the city.

In the war room, Sonic finally destroys all the Swatbots when suddenly the computer states that the Ultimate Annihilator has crashed and the war room will be obliterated and the chance of destruction is 99.99999%. Sonic and Robotnik don't seem to care because they duke it out until they both disappear. Suddenly, Sonic and the war room reappear, but Sonic faints from exhaustion.

Sonic wakes up and finds himself in Knothole being cared for by Dr. Quack and Rotor. Rotor tells Sonic that Knothole "wasn't destroyed" and "exists in a temporal rift three hours in the future." Dr. Quack explains to Sonic that Robotnik was able to find Knothole because of his neutron chip in the Dream Watcher (Sonic #43). Snively captured him and the King and forced him to work on Robotnik's Ultimate Annihilator. However, Dr. Quack saw Snively change the settings on Robotnik's weapon to affect only Robotnik and decided to keep quiet about things. Dr. Quack also mentions, "Sally's alive, Sonic! But she's in a coma." Sonic jumps out of bed and runs to Sally's stasis tube. He opens it, and while kissing her cheek, says, "I love you, Sally." Sally wakes up and asks, "What did you say, Sonic?" Sonic responds by giving Sally a kiss on the lips. They share a hug and everything goes back to normal.
