Here's a recap of everything that's happened so far in the non-Knux front: Robotnik found a file that spoke about Chaos and found it in the black emerald in the ruins in Mysterious Cat Country (MCC). Meanwhile, Amy Rose used the Ring of Acorns to wish herself older so that she would be allowed to go on the mission with the Freedom Fighters (FFs) to warn the Hidden City of the Ancients (HCA) of Robotnik's plans. In MCC, a part of Chaos fell on the ground near Froggy who swallowed it and grew a tail. Gamma then kidnapped Froggy from Big who promised to find his friend. In the HCA (which is inside a mountain), the FFs were welcomed by the humans. Amy Rose, who was out shopping, was captured by two robots while saving a bird. Later on, Sonic beat up on Chaos, who escaped down the sewers. Now to the story...

In Station Square Hotel, Sonic has just told the FFs and Mayor Bullyani about his encounter with a water creature, which reminds the mayor of a legend about "Perfect Chaos" that deals with the ruins outside the mountain. Nate asks if anyone has seen Amy Rose and that's when they discover that she's missing. Sonic figures Robotnik is behind Amy's disappearance and the water monster. Sally splits up the FFs into three teams. Antoine and Bunnie start searching the city for Amy. Nate, Sally, and Nicole look into the "Perfect Chaos" legend. They find that the Chao absorbed Chaos' energy and became the seven super emeralds, which were dispersed around Mobius. Nate says that he found one super emerald years ago and used it to make the Ring of Acorns (that emerald is also powering Tails' plane). Sally figures that Robotnik is trying to revive Chaos and that he'll try to use Amy's energy to do it.

Meanwhile, Sonic and Tails are on Tornado (Tails' plane) heading for the Mystic Ruins to find Chaos. Knuckles sees them flying overhead and goes over to meet them when they land. Sonic asks Knuckles what's he doing here and what is the "weird light-thingy?" Knux starts to explain, however Chaos tries to cobbler him, but Knuckles gets out of the way. Sonic starts running around Chaos, who keeps trying to snag him. Then Chaos notices Tails who tries to talk to him and tries to get him, but Tails flies out of reach. Since Chaos was distracted, Knuckles slams into Chaos and sends into the ground. Chaos retaliates by punching Knuckles, who loses his two emeralds, which Chaos absorbs and starts changing. Tails sees two more emeralds and goes to get them while Sonic & Knuckles are fighting Chaos. Just before Tails can reach the emeralds, he's tripped by Robotnik who grabs them and throws them to Chaos who absorbs them and changes again. Robotnik sends Chaos after the trio, but they get out the way. Robotnik explains that Chaos gets stronger everytime it gets a piece of the Master Emerald and it needs seven to become invincible (it has 4 now). Robotnik plans on using Chaos to destroy the HCA to create "Robotnikland." The trio say that isn't going to happen and combine their abilities to trap Chaos in a glass prison. However, Chaos splashes around and breaks free then Robotnik and Chaos escape. Sonic and Tails follow him while Knuckles goes off on his own.

"Several hundred yards" away, Big is in a boat in the middle of a river trying to find Froggy. Suddenly, a huge ship pops up right underneath his boat and you see Robotnik gloating about his "flying masterpiece" called the Egg Carrier (EC), which starts flying toward the HCA. Sonic and Tails are aboard Tornado and are in hot pursuit. Tails manuevers the plane to avoid the first set of missles. As they try to land on the EC, more missles are fired at them and Tails puts Tornado in another mode which gets them in. However there isn't any landing gear in the mode and another set of missles are heading for them and the next thing you see is a big explosion.

Knuckles is with Tikal and wondering what he should do since Robotnik is trying to bring back Chaos with pieces of the Master Emerald. They decide to head for the HCA to warn them about Robotnik. Speaking of Robotnik, he's gloating about his EC and has it go into drill mode so he can go through the mountain into the HCA. However, Sonic runs around and finally finds the switch which reverts the EC back to its original form. Before Sonic and Tails get very far, they run into Robotnik and Gamma. Robotnik tells Gamma to destroy them which Gamma starts trying to do as Robotnik runs away.

Meanwhile, Knuckles is almost at the HCA when Tikal goes in his head again and shows him a vision of Sonic and Tails getting aboard the EC. She also shows him that Tornado is powered by a super emerald which means they're indirectly giving Chaos another emerald with which he can increase his powers. When Tikal ends the vision, Knuckles is aboard the EC, which he doesn't know how of course, but he doesn't care as he runs toward the other end.

At the other end, Sonic is dodging Gamma's laser fire, which destroys a stage light. Sonic picks up a piece of glass and uses it to send one of Gamma's lasers pack at him. Before Sonic can destroy Gamma, Amy jumps in the way and stops him claiming Gamma is her friend and that he helped her (Sonic #82).

"Elsewhere on the Carrier," Big is looking for Froggy and finally finds him. As he hugs Froggy, an emerald pops out which Big picks up and notices looks similar to the one he found during his search for Froggy. Robotnik comes and quickly takes them both and gives them to Chaos. Meanwhile, Tails notices that the EC is losing altitude. Sonic tells Tails to take Amy and go while he takes care of Robotnik. After running a bit, Sonic sees Big and wonders who is "that cat." But Big is concerned about Froggy who jumps into the newly transformed Chaos. Big casts his line in an attempt to get Froggy, but misses. Knuckles finally appears and asks Sonic if that's Chaos, which says yes. Big finally manages to get Froggy with his fishing rod and then leaves. Robotnik makes his entrance and sends his ice-bots and Chaos to get rid of Sonic and Knuckles. The ice-bots freeze them in place and Chaos decides to try to eat Knuckles (hey, Knux is a "living chaos emerald" and Chaos likes getting emeralds...), while an ice-bot goes after Sonic. Sonic grabs one of them and uses it to destroy another and then throws it into Chaos, who let's Knux go and starts to freeze up. The duo breaks free of the ice and then bust up the frozen Chaos into a whole lot of pieces. The destruction of Chaos causes a chain reaction which starts destroying the EC. Robotnik escapes promising to return. Sonic planned on him and Knux using Tails' plane to get back to the HCA since Tails flew on his own, but when they get to where the plane was, they see Big has already taken it. Knuckles says it doesn't matter and grabs Sonic as he glides off. They hi-five each other once they land as they watch the EC crash and "burn, baby, burn!" Knuckles heads for the Mystic Ruins in search of the emerald shards, while Sonic goes back to the HCA. Tails and Amy have reunited with the FFs in the HCA. Big has crashlanded somewhere nearby while Robotnik has escaped, but doesn't notice the "blue ooze on the side of his craft."
