Dr. Quack, Sally, and King Acorn are watching as Sonic regains consciousness. They ask him if he knows who he is, and then Sonic proceeds to tell them his basic life story. However, when he looks in the mirror and we finally see him, he looks exactly like Knuckles.

Meanwhile, on the Floating Island, Knuckles wakes up in front of Locke, Sabre, and Julie-Su. Same as with Sonic, he tells us his basic life story, then looks in the mirror and sees he looks like Sonic.

"Elsewhere," Dimitri and Robotnik are gloating about how they're going to finally achieve their ultimate victory. Somehow (it's not explained) they managed to get Knux and Sonic and tried to erase their memories, but instead they ended up switching bodies. However, the villains figure that it'll be easy to get rid of them anyway since Sonic and Knuckles are "out of their element."

The Freedom Fighters take off from Mobotropolis and head for the Floating Island. Nate's instruments and Nicole register Sonic as "an echidna." Just as the Freedom Fighters almost reach the Floating Island, their plane is attacked by Swatbots. Sonic tells Antoine to head for Echidnaopolis.

Meanwhile, Knuckles, who thinks Sonic is stuck in his body somewhere, and Julie-Su were heading for Mobotropolis, but because of the Dark Legion made a crash landing in Echidnaopolis. Knuckles tries to glide, but finds out he can't as he lands on his face. That leaves the duo as sitting ducks for the Dark Legion.

As the Freedom Fighter Special (the FFs' plane) reaches Echidnaopolis, it's hit and Antoine has to make a crash landing. Knuckles sees the plane go down, while Julie-Su fires at some Legionnaires. Knuckles figures that he probably has Sonic's abilities instead of his own, and grabs Julie-Su as he runs off toward where he saw the plane go down. When the two get there, they find that Knuckles was right and it was the Freedom Fighters.

As the Freedom Fighters and Knuckles and Julie-Su get together, Sonic gets in a very cheap shot, commenting that Knuckles got the "better part o' the deal" about the switcheroo. The Dark Legion and Swatbots surround the group and Sonic says, "Time for a quick vote--all those in favor of some major butt-kickin', say 'Aye!'" The unanimous reply: "AYE!" And Knuckles and Sonic adjust pretty well to not being in their bodies, they were sure acting like there wasn't a switch.

Suddenly, Robotnik and Dimitri appear in holo-projections. They tell Sonic and Knuckles to surrender or they won't undo the switch and they'll "obliterate" their friends as well. Sonic and Knuckles agree to surrender and to the surprise of Sally and Julie-Su, Sonic and Knuckles disappear.

Sonic and Knuckles appear in front of Robotnik and Dimitri. Robotnik and Dimitri constructed a Chaos-Cannon which turns anything it blasts into organic metal, but they need the Master Emerald to power it. So they want Sonic and Knuckles to get it for them. Sonic and Knuckles materialize in the Chaos Chamber and while discussing that they can't give into Dimitri and Robotnik, Sonic gets in another cheap shot about the switcheroo saying "the only part of this deal that reeks is you get to be me." However, they don't know that Dimitri and Robotnik are monitoring them. When Sonic and Knuckles touch the Master Emerald, the spy cameras watching the duo become disabled after a bright flash of light from the Master Emerald. Robotnik and Dimitri aren't sure what happened and immediately teleport Sonic and Knuckles back to the room. Fortunately for Dimitri and Robotnik, Knuckles and Sonic managed to get the Master Emerald. Robotnik instructs them on where to put it, and then Dimitri activates the Chaos-Cannon with the target supposed to be the Great Forest. However, the machine malfunctions, while Knuckles and Sonic look a little smug. The Swatbots and Legionnaires sent after them are no match. Dimitri and Robotnik mention that the duo is still trapped in the others body. That's when Knuckles and Sonic clue them that by touching the Master Emerald they switched back and they brought them a fake emerald. Knuckles goes for Dimitri, while Sonic goes toward Robotnik. While, Knuckles smashes the Dimitri robot, Sonic manages to avoid Robotnik before that robot explodes. Knuckles says that he plans on catching them next time. Sonic says that Knuckles "better start wishing" he was Sonic again. Knuckles replies with "in your dreams" and the story ends with them bickering about which species is better: hedgehogs or echidnas.
