At Chris' home, the President thanks Sonic for stopping Eggman's bank robbery attempt last week (Sonic X #1) and asks Sonic if he'd go to the bottom of the Sapphire Sea to check out "an unusual energy signature" along with Topaz and Rouge (both are present). Rouge is thinking about how the chaos emerald will be hers if there's one down there as well as wondering if the Thorndyke's would miss a pretty object that caught her eye. Chris meanwhile reminds us that Sonic has had an undersea adventure before (Sonic X cartoon episode #16) and gives us a one-panel overview of it. The President explains that the coincidence makes the situation suspicious and emphasizes why he needs Sonic to help out. So, Sonic agrees to help and he, Rouge, & Topaz dive into the sea with Tails, Chris, Chuck, & some random navy people watching. Meanwhile, Angel Island is over the Sapphire Sea (as noted in Sonic X #1) and Knuckles notices the activity. Since Knuckles knows that Sonic hates water, he wonders if perhaps they've found a chaos emerald.
At Eggman's base (which has been rebuilt for the purposes of this series), Eggman is happy that Sonic has fallen for his trap. Eggman reveals that he's using the power rings he got during the botched bank robbery to make his robots stronger than ever. Eggman placed two of the power rings in the MacGuffin (a sunken ship because Sonic is at a disadvantage in water) to make everyone think that there's possibly a chaos emerald there. He believes that his Dragonbots will destroy Sonic once in for all.
Sonic & co. find the sunken ship and Topaz points out the treasure chest that seems to be the source of the signal. Rouge is about to inspect the chest as the "professional" when a shark comes out from the bottom and surprises the trio. Since it tries to eat Rouge, she punches it, which makes it lose some teeth and then go after Sonic. Sonic also manages to punch it and the shark loses more teeth. However, the shark is still out for a meal, if not revenge, and sort of traps Sonic & Rouge in a corner. Topaz is wondering what she could do to help when some mysterious being with red-eyes hands her a candelabrum (however she seemingly doesn't notice). Topaz gets ready to use her newly found weapon.
Meanwhile, Eggman is explaining things he discovered about the power rings (such as Sonic is the only living being that can use the rings). However, Eggman was able to drain the energy from the rings into batteries for his robots--and he's powering his Dragonbots with vicious komodo dragons.
Back with the shark, Topaz causes the shark to bite the candelabrum, which ends up breaking into two pieces. At first the shark decides to go after Topaz, but then all of its remaining teeth fall out and it swims away in horror. After some congratulations and explanations to Chuck, the trio go looking for the chest that fell through the hole created by the shark.
Above water, Eggman has arrived with his Dragonbots. Eggman's arrival convinces Knuckles that there must be a chaos emerald around and he decides to join the party. The Dragonbots dive into the sea and cause Tails, Chris, & Chuck to fall out of their raft. Tails helps Chris onto the nearby carrier while Knuckles gets Chuck and does the same. Chuck warns Sonic that there's trouble headed their way as Knuckles orders the navy guys to get him some diving gear.
Sonic & co. didn't really need the warning since as they got it, the Dragonbots arrived. While Topaz is wondering how to stop the robots, Sonic is thinking about how he hates water and Rouge is determined to get the chaos emerald as she goes for the treasure chest, practically oblivious to the robots. Topaz uses her stick (well that's what's left of the candelabrum) to attack a robot, which flicks her away. After building up some speed, Sonic kicks a robot, which repays Sonic by clamping its jaws and attempting to "eat" Sonic. Rouge gets a conscious and decides to help out Topaz before getting the chaos emerald. She attempts to use her Screw Kick, but can't spin fast enough. It ends up not mattering as Knuckles arrives and punches the Dragonbot about "eat" Topaz. Sonic reminds them all that he needs some assistance, when the same mysterious being remarks that he'll give Sonic some help and takes out the battery for the Dragonbot that has Sonic. Sonic is surprised to be let go and sees something floating in the water (the battery). Meanwhile, Knuckles, Topaz, & Rouge are triple-teaming the other Dragonbot. Sonic notices Eggman's insignia on the battery and is surprised to find two power rings inside. Sonic uses the power rings to power up and takes out the last Dragonbot.
With his robots defeated, Eggman retreats though promises to the readers at the end (not to Sonic & co.) that his next robots will be piloted by the most vicious animals on this version of Earth. Onboard the carrier, the treasure chest is finally opened and Topaz notes that there isn't an emerald inside & that they were tricked which makes Rouge unhappy. Sonic answers Tails question about getting away from the Dragonbot by saying that he felt he had help. Chuck wonders if "it was the ghost of Captain Red-Eye" as Captain Red-Eye (who no one can see) comments on how much fun he had.
