In Robotropolis, Robotnik is dreaming about the day he was rescued from the overlanders by two hedgehogs, Charles and Jules. He also dreamed about the day King Acorn made him the Warlord and leader of the Mobian troops.

Meanwhile on the Floating Island, St. John tells Knuckles that Sonic killed Sally so they both try to catch Sonic. However, Espio, who was camouflaged, is the one who catches Sonic. Dulcy wakes up and tells all of them that Sonic is not lying about being framed for Sally's death. Knuckles says, "A dragon's spoken word is fact." St. John, Sonic, and Knuckles team up and head for Knothole.

In Knothole, Tails and Rotor managed to elude Robotnik's robots and try to escape using their water vehicles, but Drago destroyed them and was waiting for them with Combots.

In Robotropolis, Robotnik called Crocbot who is trying to stop an uprising at the prison camp, but he tells Robotnik that the ore has been sent. Robotnik gloats that his ultimate victory is at hand.

In Knothole, Tails, Rotor and other Mobians are about to be led into roboticizers when everyone hears a noise overhead. Rotor says, "Look--it's Geoffrey--Knuckles--and..."gasp"...Sonic! They're working together!" Knuckles, Sonic, and St. John start busting up some 'bots and Tails says, "Let's join them! Come on, everybody--do it for Princess Sally!" As the fight continues, Drago starts running away from Knothole, but Sonic sees him and gives chase. However, Hershey took out Drago before Sonic could get to him. Hershey tells Sonic that the whole mess is her fault. Sonic heads to Robotropolis by himself.

In Robotropolis, Bunnie and Antoine had smuggled themselves out of Downunda on Crocbot's shipment and heard Robotnik talking about his ultimate weapon. Snively tells Robotnik that Sonic is on his way to the command center. Sonic easily avoids the missles fired at him. Once Sonic's inside, he takes out Snively and other robots and then runs into Antoine and Bunnie. Antoine and Bunnie set a bomb to destroy the ultimate annihilator, Robotnik's weapon. Sonic tells them to leave because he has a score to settle.

In the war room, Sonic finally gets to Robotnik, who has just defused Bunnie and Antoine's bomb. Robotnik claims he has eliminated everyone in Knothole and Sonic punches Robotnik so hard that Robotnik lands on his computers. The Ultimate Annihilator is going to destroy the war room. However, Sonic and Robotnik don't seem to care because they duke it out until they both disappear. Suddenly, Sonic and the war room reappear, but Sonic faints from exhaustion (or being at ground zero).

Sonic wakes up and finds himself in Knothole being cared for by Dr. Quack and Rotor. Rotor tells Sonic that Knothole "wasn't destroyed" and "exists in a temporal rift three hours in the future." Dr. Quack explains to Sonic that Robotnik was able to find Knothole because of his neutron chip in the Dream Watcher (Sonic #43). Snively captured him and the King and forced him to work on Robotnik's Ultimate Annihilator. However, Dr. Quack saw Snively change the settings on Robotnik's weapon to affect only Robotnik and decided to keep quiet about things. Dr. Quack also mentions, "Sally's alive, Sonic! But she's in a coma." Sonic jumps out of bed and runs to Sally's stasis tube. He opens it, and while kissing her cheek, says, "I love you, Sally." Sally wakes up and Sonic and Sally give each other a hug. Everything goes back to normal.
